Brae probably doesn't know at this point in time. His conception isn't exactly something she likes to talk about. And she wouldn't have explained it to him as a child partly because it would be difficult for him to understand and partly because for a while still when Brae was young everyone thought Mal was the bad guy. Now Brae's a bit older and she knows Mals good she'd tell Brae if he asked her. It's not something Phoenix would purposefully bring up but if he wanted to know who his dad was she'd tell him.
