According to Wikipedia, 56,000 soldiers died in POW camps during the Civil War. (Of the 409,000 imprisoned).
[I would guess that most of the non-POW-related disease deaths resulted from diseases acquired as a result of poor medical treatment of battlefield injuries].
According to the below-linked article, a total of 620,000 soldiers died during the Civil War. (A higher number than in WWI, WWII, Korea and Vietnam combined).
