A few tips.
Try to figure out how to obtain and use the Welcome Suica card, which is a pre-paid card you can use on public transportation and to buy stuff at convenience and grocery stores. It looks like they may have an app you can use on your iPhone. Getting the actual card can be a bit of a pain in the ass as you may have to get in line at a train station but well worth the effort if using the app is too complicated.
Use Google maps on your phone to navigate the train system. Once you get the hang of it you can travel with confidence all over Tokyo and the rest of Japan. There are some you tube videos that show how it's done.
Finally, if possible get a guided tour of one of the main shrines so you can learn the various aspects of Buddhism and Shintoism and how they interrelate at the temples and shrines.
